THE MOLECULE OF LIFE

Essential in the primordial soup is water, a simple molecule, which we all know is the molecule of life. With two atoms of hydrogen (H) and one of oxygen (O), life is, therefore, possible on our planet and perhaps on others as well, since every living thing needs water, be it a plant or animal.

Water is a polar molecule, where the oxygen atom is partially negative and the hydrogen atoms partially positive, making it an excellent solvent, i.e. capable of dissolving one or more other substances.

This is why the role of water in digestive processes is crucial, where it intervenes in what is called hydrolysis reactions (meaning ‘dissolving in water), i.e. reactions, whereby complex molecules ingested with food, are broken down into simpler, more assimilable ones. In the human body, water is the medium in which many chemical reactions take place, in some cases acting as a catalyst, i.e. promoting a chemical reaction without directly participating in it, and in other cases taking part in the reaction itself. A large part of the water is used by our organism in its lubricating action to lubricate moving parts (ocular fluid, cerebrospinal fluid); also, as a beverage, it helps transport ingested substances and aids digestion. Fundamental is the thermoregulatory action of water, which, through the phenomena of evaporation and sweating, allows body temperature to be kept almost constant. Evaporation occurs continuously, and this allows the excess internal energy produced by the combustion of carbohydrates, fats, and proteins to be eliminated; while in the presence of high ambient temperatures or intense physical exertion, the body contains the rise in body temperature through sweating. Water in the human body is not present in a fixed percentage, depending on age and gender, as well as other constitutional aspects such as the ratio of muscle mass to fat mass. The elderly, due to a series of physiological changes that occur with advancing age, have a lower amount of water in the body and a higher risk of dehydration. In women, of the same age, the percentage of water is lower because the percentage of adipose tissue, which is poor in water, is higher.

THE TABLE OF LIFE

The periodic table contains all the elements of life, although some of them still act in mysterious ways in our bodies. Under certain conditions, a usually toxic element can turn out to be a life-saving drug, and elements metabolized in unexpected ways can provide doctors with new diagnostic tools. The elements of the periodic table, in their simplest form as atoms, combine to form molecules, which are formed by two or more atoms, equal or different, bonded together. When chemical elements react together to form a new chemical compound, the properties of the product of the reaction are not necessarily the same as those of the starting elements.

These molecules are also part of our body and are assimilated to provide us with energy and nutrients. This process of assimilation is called metabolism. Metabolism is a process by which a molecule is modified or destroyed by the body, and this has four main and specific functions: to derive chemical energy from the breakdown of energy-rich nutrients; to convert nutrient molecules into the basic precursors of cellular macromolecules; to utilize these basic precursors to form proteins, nucleic acids, lipids, polysaccharides, and other substances; and to form and degrade biomolecules necessary for specialized functions of cells. Our body, in practice, is an elaborate chemical laboratory!

Thanks to the interaction between chemistry, the study of the elements and medicine, and the study of the human body and drugs, one can even understand how life emerged from the elements of the periodic table.

Famous is the experiment of Miller and Urey, who demonstrated that it is possible to obtain various organic molecules, i.e. those carbon-containing molecules found in living beings, including some amino acids. They succeeded in demonstrating this in the presence of electric discharges, a simulation of lightning, with water and a mixture of gases, including methane and ammonia, thus recreating the habitat where life probably developed on our planet.

Amino acids are organic compounds containing a carboxyl group (COOH) and an amine group (NH2 ). In addition to these two groups, each amino acid is distinguished from the others by the presence of a residue (R) also known as the amino acid side chain. Amino acids are essential to life: 12 types can be synthesized by the body, 8 must be taken in with food, and are therefore called essential.

Recent studies by a team of NASA researchers, led by astrobiologist Laurie Barge, have recreated this primordial soup, even going so far as to simulate the conditions of marine abysses near hydrothermal vents where the sun’s rays do not penetrate. This broth is a mixture of water, ammonia molecules, and pyruvate, a sugar with three carbon atoms, elements considered essential for the emergence of life that are normally found near hydrothermal vents.

By bringing this mixture to 70°C and reducing the oxygen present, important molecules such as alanine (an amino acid responsible for the synthesis of many proteins) and lactate, the chemical compound that some scientists believe is the agent that allows life to thrive, were subsequently detected. The NASA team did not recreate life from scratch but simply demonstrated that the fundamental elements at the origin of life are present near hydrothermal vents and that therefore the presence of such fractures on the surface of other planets (such as exoplanets, i.e. planets outside the Solar System) could indicate the presence of extraterrestrial life.

Matter, which generates so much wonder, is the star of this museum.

Here it will be possible to touch and shape it, to understand its hidden secrets through experimentation and following the thread of curiosity. A path made of stories, concepts, amazing effects, and curious experiments, so that through amazement and play the visitor can understand the basics of chemistry and leave with more questions than he entered with.

In the collective imagination, the chemist is the stereotype of the mad scientist, and chemistry is often perceived as something harmful and dangerous since the peculiarity of chemistry is that it is a science and an industry with the same name. To consider chemistry only as negative, however, is incorrect.

Thanks to the chemistry we have drugs to cure ourselves, fertilizers to increase agricultural production, and detergents to improve hygienic conditions. Like any science and human activity, chemistry can bring benefits and risks.

Let’s start here with some history and concepts.

Modern chemistry was born with the adoption of the scientific method developed by Galileo Galilei. But the real starting point of this discipline is the work of Antoine-Laurent de Lavoisier, who, using the scientific method and the balance in a systematic way, concluded that:

“in any chemical reaction, the mass of the products of the reaction is equal to the mass of the

reactants”.

This statement is called the law of conservation of mass and is the law on which chemistry is based. In practice, he realized, by carefully noting the weights of the substances involved before and after a chemical reaction (i.e. a transformation of matter), that the weights were the same. Nothing had been created anew and nothing had been destroyed.

The letters with which chemistry is written are the chemical elements.

And the alphabet of chemistry is the periodic table, the basic language of chemistry.

The first to put the chemical elements in order according to the characteristics then known was Dmitry I. Mendeleev. He noticed that elements with similar characteristics occurred with a constant periodicity, and enunciated the following law:

“The properties of the elements recur periodically as the atomic mass increases”.

He was so convinced of his table that he left gaps where no known element could fit, and predicted the discovery of new elements at those gaps: ‘Keep looking, gentlemen chemists and geologists,’ he repeated with a mocking air, ‘and you will find them.

It was thanks to the discovery of gallium by Francois Lecoq, which had the name ‘eka-aluminium’ in

the gaps in Mendeleev’s table, that the great potential of the periodic table was confirmed.

CHEMISTRY BAR

When one speaks of chemistry, the first things that come to mind are explosions and chemical reactions. Chemical reactions are irreversible transformations, during which new substances are formed that are completely different from the initial ones. In the course of the exhibition, we saw that chemical reactions obey very precise laws, starting with Antoine-Laurent de Lavoisier’s law in which the mass of reactants (the ingredients at the beginning) and products (the ingredients at the end) is always the same. A chemist is a precise measurer who, with the help of special glassware made of flasks, beakers, funnels, graduated cylinders and test tubes, can produce amazing reactions.

In our bodies, thousands of different reactions take place every second. Chemists try to control all aspects of reactions, including speed, which they modify through catalysts, substances that even in small quantities change the speed of the chemical reaction without being consumed during the reaction itself. Synthesis reactions are those reactions in which a single product is formed from two or more reactants and allow chemists to obtain substances found in nature and many new ones in the laboratory. But there are still many unsolved problems, including the reactions that, at the origin of life on Earth, transformed inert substances, i.e. elements that show little or no tendency to react, into a living organism.

Combustion reactions were the first to be studied by chemists, but many others develop before our eyes every day and at all times, without us realizing it. The cooking of a steak corresponds to a complex set of reactions, while the digestion and growth of the human body are the results of thousands of different reactions that take place within the body, as in that of all living beings. It is therefore not only curiosity and scientific interest that drive mankind to know what a chemical reaction is, but the fact that we are surrounded, at every moment of our lives, by reactions.

Often the result of a reaction is surprising, in the sense that the properties of the substances resulting from it have nothing to do with those of the starting substances. Take the case of table salt, a common ingredient in all households. Its chemical formula is NaCl; chemists indicate the formation of table salt with this chemical equation:

2 Na + Cl2 → 2 NaCl

That is, two sodium atoms (Na) react with one chlorine molecule (Cl2, consisting of two chlorine atoms) to give two units of sodium chloride (NaCl).

If we took sodium (Na) on its own, its characteristics would be very different from when it is combined with chlorine (Cl). Primo Levi in his book ‘Periodic System’ describes sodium as follows: ‘Sodium is a degenerate metal: it is indeed a metal only in the chemical meaning of the word, certainly not in that of everyday language. It is neither rigid nor elastic; on the contrary, it is as soft as wax; it is not shiny, or rather, it is only shiny if stored with maniacal care, since otherwise, it reacts with the air in a matter of moments, covering itself with an ugly, rough rind: with even greater rapidity, it reacts with the water in which it floats (a metal that floats?), dancing frantically and unwinding hydrogen”.

Sodium in contact with water releases hydrogen (a matter, chemists say, of oxidation-

reduction potential) and explosions occur because of this.

Taking advantage of this property, chemistry students at Glasgow University wanted to play a prank on their professor. Motivated by an urgent need to empty his bladder, the professor used to go to the third-floor balcony and use the gutter to avoid going down to the first floor and using the toilet in his private office. The students, learning of his secret, introduced a few small pieces of sodium into the unusual sanitary vessel… imagine the thunderous results upon emptying, which the witty professor did not fail to appreciate.

In some ways similar to the chemist’s job is that of the bartender, a modern cocktail alchemist, who also creates delicate balances between all the ingredients, alcoholic and non-alcoholic, carefully selected to create drinks that taste completely different from the start.

In this room, we wanted to represent the chemistry lab as a bar, where you can ask the barman (the chemist) for a reaction to be made on the fly, for you, at the counter.

CHEMICAL REACTIONS

The matter is neither created nor destroyed, but is transformed, says Lavoisier’s fundamental postulate. And the transformation of matter can occur through a chemical reaction that takes place without measurable changes in mass, in which one or more chemical species (called reactants) change their original structure and composition to generate other chemical species (called products).

The chemical reaction thus leads to the formation of new substances. A chemical reaction is a process in which bonds are formed and/or broken between atoms of the same or different elements.

Chemical equations are used to represent chemical reactions schematically. They are written from left to right, starting with the reactants and ending with the products. An arrow symbol is inserted between the reactants and products, e.g: NaHCO3 + CH3COOH -> CO2 + NaCH3COO + H2O

The most important laboratory where chemical reactions take place at all times is the human body. All the energy our bodies need is produced through millions of chemical reactions, in which the food we eat and the oxygen (O2) we breathe in are combined and transformed. The sum of these chemical reactions is called metabolism.

MOLECULES

Atoms can bind and combine following precise rules to form matter, of which they

are fundamental elements. A bit like words forming a sentence, i.e. the molecules of substances.

A molecule is the smallest aggregate of atoms that characterizes a substance and can be represented by a formula. The chemical formula specifies the type and number of atoms that make up the molecule.

Molecules consist of two or more atoms (elements) bonded together.

The size of the molecule varies according to the number of atoms of which it is composed, the smallest molecule being the hydrogen molecule: H2

In molecules, electrons are fundamental, as they can be ‘given’ or ‘bought’ by atoms when they form a molecule, or even be shared between atoms. The molecule thus obtained is more stable than the two isolated atoms, since an attractive force called chemical bonding is triggered between them.

The most important molecule for us is DNA, an organic macromolecule, a polymer consisting of monomers, simple molecules, called nucleotides (deoxyribonucleotides). Underlying DNA, however, is atoms. The atoms in our bodies existed before us and, after us, will be recycled by other organisms.

PROPERTIES OF MATTER

The great variety of shapes and colours with which matter appears to our eyes is because atoms can aggregate with each other in so many ways and form larger, sometimes very complex structures with an orderly or unorderly distribution of particles, and can generate forces between them that lead to amazing effects.

Due to the composition made by atoms and their conformation, the matter has various characteristics:

viscosity, measuring resistance to shape change and creep;

surface tension, the force of attraction between atoms on the surface of a liquid that is attracted to the atoms below. This force creates a kind of film, which even allows some insects to stand on water and walk;

magnetic properties, typical of ferromagnetic materials whose atoms are locally aligned to form zones called magnetic domains: with an external magnetic field, the domains all orientate equally and the material acquires magnetic properties;

shape memory, a peculiarity of certain materials, mostly alloys, whose atoms in the solid state can be arranged in several ways depending on temperature: there is no one way! This characteristic allows it to ‘remember’ its original shape so that if it is heated above a certain temperature, it can return to its original shape.

The world is full of matter that differs in certain properties. One property of liquids, for example, is the

surface tension, the force of attraction between the particles on the surface of a liquid, gives rise to soap bubbles. Thanks to this property, Sam Heats entered the Guinness Book of Records in 2007 with the world’s largest soap bubble. Using a special instrument with a diameter of no less than 12 meters, he created a gigantic bubble of around 50 boys!

THE ELECTRON

Atoms are the basic building blocks of matter, they are tiny particles the size of 0.00000001 meters; they consist of three particles: protons, neutrons, and electrons.

For simplicity’s sake, today we graphically represent the atom almost as a small ‘solar system’ with the nucleus at the centre, which contains the protons and neutrons, and with the electrons circling the nucleus in all directions in space, in obligatory paths represented by the orbitals. Chemistry studies the position in space of the electrons, while physics studies the neutrons and protons in the nucleus. In reality, electrons are not on real orbitals like planets, but on orbitals: the name is similar, but the concept is very different.

Electrons have different tasks: some hold atoms together, and others flow freely around atoms and between atoms. If so many electrons are set in motion, almost like the flow of a river, they give rise to the phenomenon of conduction, which can be of electric current or thermal energy.

The electron, therefore, characterizes the nature of the atom, because in its fundamental state the atom is electrically neutral, i.e. it possesses equal numbers of electrons and protons.

We know that the electron has a negative charge and the proton has a positive charge. If there are more electrons than protons, the atom becomes a negative ion, whereas if there are fewer electrons and more protons, the atom is a positive ion.

STATES OF MATTER

Matter is the protagonist of our lives and chemistry is the science that studies the composition, structure, and transformations of matter, which comes in various physical states or states of aggregation: solid, liquid, aeriform, and plasma.

A substance can change its state of aggregation as the temperature and pressure to which it is

subjected change.

The states of matter are defined according to how the particles of which it is composed are bound together:

In solids, the particles are tightly joined in a crystal lattice and occupy fixed positions; despite this,

they can vibrate and move;

In liquids, the particles do not bind in a stable configuration and continuously move, although the forces of attraction between the particles manage to hold them together so that they occupy a volume similar to that occupied in the solid state;

In aeriform, the particles are completely independent and in constant motion, occupying the entire available volume;

Plasma is found in nature only under extreme conditions of temperature and pressure; it is made

of free electrons and atoms that have lost them (ionized gas).

Liquids and aeriform are called fluids because they do not have a constant form. Aeriformes are called gases if they are aeriform at room temperature and pressure (e.g. oxygen and nitrogen), while they are called vapours if they are solids or liquids under such conditions (such as water or ethyl alcohol).

CHEMICAL REACTION

In a chemical reaction, some initial substances, the reactants, react to each other and are transformed into different substances, the products, which have a different chemical identity than the reactants. A chemical reaction is a process in which bonds are formed and/or broken between atoms of the same or different elements.

Examples of chemical reactions are the burning of a piece of paper: the paper turns into ash and carbon dioxide and energy is produced; the formation of rust on a piece of iron is also a chemical reaction: if exposed to moisture and oxygen for a long time, an iron nail turns into a pile of reddish dust.

A chemical reaction is represented by a chemical equation.

In a chemical equation, the formulae of the reactants (the initial substances) are linked by the + sign if more than one, and are on the left; in the centre is the reaction arrow, which takes on the meaning ‘react to give’; finally, on the right are the product formulae (the final substances), linked by the + sign if more than one.

Numerically, the atoms of each element present in the initial reactants must be the same in the final products.

All chemical reactions obey Lavoisier’s law (law of conservation of matter):

Nothing is created and nothing is destroyed

Numbers that multiply entire chemical formulae must therefore be introduced into the chemical equation to have an equal number of atoms of the same element among both reactants and products. It is not allowed to change the molecular formulae of the substances in a reaction, we can only vary the number of molecules with coefficients in front of them.

These coefficients are called ‘stoichiometric’ and the operation that defines them is called

balancing a chemical reaction.

Other symbols may also appear in chemical equations to give information about the reaction, or the substances involved; for example, symbols indicating the physical state are schematized by different subscripts: solid state (s); liquid state (l); aeriform state (g); or aqueous solution (aq).

The naming of a molecule in a chemical reaction is dictated by precise rules, drawn up by the International Union for Pure and Applied Chemistry (IUPAC), an international association that periodically meets to update the rules of ‘chemical syntax’ in the light of new knowledge. Chemical nomenclature is the set of such rules and allows compounds to be identified by a specific name, which is defined from the substance’s formula. The first to provide an arrangement for chemical nomenclature, making it similar to modern nomenclature, was the French chemist Antoine Lavoisier, around 1787. Some examples are sodium chloride: NaCl, zinc sulphate: ZnSO4, sulphuric acid: H2SO4

Another important aspect to know about chemical relationships is that there are four types:

synthesis reaction; this type of reaction allows a single product to be obtained from two or

more reactants: A + B → C

decomposition reaction; this type of reaction, also called analysis, is the reverse of the previous one, and a molecule can be split into two or more species: AB → A + B

exchange reaction; in this type of reaction, a species consisting of a single element can replace one or more atoms in another compound. In this way, two new molecules are formed, which often have profoundly different characteristics to those of the initial reactants: AB + C → AC + B

double exchange reaction; as the name suggests, this type of reaction allows two molecules to exchange elements with each other, forming two distinct species, different from the reactants: AB + CD → AC + BD

A particular type of ‘double exchange’ is the neutralization reaction, in which an acid and a base react to form salt and water.

To best understand chemical reactions, one must experience them!

The wall opposite features 12 chemical elements from the periodic table; each chemical element is represented by coloured balls:

The wall is divided into two parts, each part has 8 boxes to be filled with coloured balls (a string of colours); the combination of the coloured balls will create a molecule that will be represented on the small monitor, both in chemical formula and with its nomenclature.

The objective is then to feed the coloured balls into the system through the auger and then with a game of logic and levers manage to create a combination from the ones below. If you get it wrong, no problem, just empty all the balls and start again.

Having created the first molecule, the first reactant, and then the second molecule, the second reactant, if these give rise to a chemical reaction, the reaction conducted in the laboratory will appear directly on the large monitor.
